Top two refers to forming two separate pairs, each with one of the top two cards that turn up in the flop. Therefore, while one of the cards in hand picks the highest community card, that turned up in the flop, as a pair, the other hand card picks the next highest community card, that turned up in the flop, as its pair.

For e.g. if a player has the cards 9-Q and the flop turns up 4-9-Q, then the player has a top two.
